Grey Goo features a 15-mission singleplayer campaign revolving around three factions in conflict over Ecosystem 09 - the industrial Beta, the technologically advanced Humans, and the volatile Goo.

During the test firing of a keyhole opening device for the Beta's newly constructed ship, the Suma, an enemy force has exploited the keyhole to reach the planet. Saruk, a Beta Commander, triggered the self-destruct on the test facility to stop it falling into enemy hands. Saruk is to establish a base and recon the area to learn more of the enemy. |

A second front has opened up with the enemy making landings from an orbiting ship. Knowing that the Silent Ones always begin their assaults in population centers, Barca begins organizing the evacuation of civilians to the Suma, their newly completed starship. Saruk is sent to hunt down and destroy the enemy landers before they can establish a foothold. |

With the Beta under attack on all sides they need to activate the Suma and leave before they are overwhelmed. However with the loss of the catalyst supply at the Proving Facility, all their major catalyst stores are cut off or destroyed. Saruk needs to take control of the mine at K-78 and secure as much catalyst as possible. |

A fireball has hit Beta Field Command and Saruk's scanners have shown a number of landing craft incoming to the planet; this appears to be the start of a major enemy assault. Not knowing who is alive or dead, Saruk sets out to fight his way back to Field Command, only to encounter a completely different enemy. Saruk is determined to fight past this new foe and save who he can before his forces are overwhelmed. |

Having rescued Barca and all those trapped at Field Command, Saruk now faces a huge enemy force that threatens their resources as well as their population. The loss of either could spell doom for the last known survivors of the Beta race. Only Saruk – the one Beta commander to have stood against them - is in a position to prevent the destruction of his people. |

Something brought on board from the planet below has destroyed The Darwin from within. While MUM searches for other survivors, Lucy must set up a base of operations on a planet inhabited by an unknown alien race. |

Lucy has located Valiant Singleton's lander deep in hostile territory. Alone and facing two enemies, Lucy must find Singleton before the alien forces get to him. |

|
MUM has located Specialist Redgrave's survival beacon. Unfortunately, the area is heavily fortified by the indigenous aliens. Lucy must assault the alien stronghold to rescue one of the few human members of her crew. |

|
The Goo has surrounded a Beta village in the mountains, for reasons unknown. In an effort to prove to Saruk that their previous battles were a misunderstanding, Lucy deploys her forces to the village to protect the civilians while Saruk manages their evacuation. |

The Beta have agreed to sacrifice their remaining catalyst to destroy the Goo once and for all. Singleton will lead a small force into the Terminal to set off the self-destruct with Redgrave's support. Lucy and Saruk must join forces to draw the outer guard from the Terminal and give Singleton time to complete his mission. If successful, the Goo will be stopped here, though it will cost the Beta their ability to leave the planet. |

Connection blocked by Firewall Encryption Nodes. Destroy encryption nodes. Access MUM database. Do not destroy lander. Survival dependent on results. |

This area holds the primary communications array maintained by the Beta. In order to merge with the off-world Goo colonies we must first find the coordinates to their locations and send the activation signal. The path to the array is a well-guarded gauntlet, but we must gain control – we must be whole. |

The Barricade is both a natural formation and an immense fortress. Located at the rear is the only path to Sagah's Keep, the Beta capital, and the Suma, the Beta’s great ship. The Suma will have an Aperture Device nearby which can open keyholes. What we need lies beyond the Barricade – we must fight through. |

|
The off-world Goo is ready to join together, but it needs a path. Near the Suma is a working Aperture Device. Using it, we can open keyholes to all known Goo locations and pull them through. Once together, the Goo will survive... the Goo will expand... the Goo will face the growing silence. |

A few months have passed since the battle at the Aperture Device. Suddenly a massive ship emerges through a keyhole recently created by the Goo. Singleton mobilizes his army, the only force left on the planet capable of combating this new menace. He also contacts Lucy Tak and Saruk so they can witness the battle and see the peril for themselves. |

While Lucy and Saruk occupy the Goo's outer guard, Singleton and Redgrave confront the main Goo force at the Terminal. If Singleton can gain access to the self-destruct mechanism in the Terminal Core, he can detonate the catalyst supply and stop the Goo expansion once and for all. |

The Goo forces have been devastated by the Terminal's detonation. Only a few scattered units survive, and the network is experiencing dissonance from Singleton's code, which was absorbed by the Goo during the blast. The remaining Goo forces must escape and find the last Mother Goo before the Beta and Humans wipe them out entirely. |
| 03 |
|
Singleton's consciousness has grown into a threat to the entire Goo Collective. The Goo has isolated and contained Singleton to a few Mother Goos, crippling its ability to create units. Singleton must gain control of more forces and battle the Goo so the planet can be saved from the impending Shroud threat. |
